I was told the phrase "Ní thógann sé ach dhá uair a mhí " means=He only comes but twice a month

Why would you use Ní thógann sé over "Ní thagann sé"

Firstly, it should be sa mhí. Maybe a typo on your part.

It should also be a thagann. Can't think of a context where thógann makes sense.

it means "it only takes 2 hours in the month"

Otherwise it's as Gumbi said, if you replace thógann by thagann, it means "he only comes twice a month"
